Can we eliminate (D) because "developing an appropriate method" wasn't the purpose of the passage.
Also, can we eliminate (E) because "difficulty of accurately understanding" wasn't what the author was trying to do?

That's correct. The author presents a critique of an approach rather than arguing for "developing a method" as (D) suggests. The author also is not trying to convey the difficulty in understanding attitudes as (E) suggests, only pointing out how the approach of applying literacy effects on contemporary societies to ancient societies is flawed.
