It seems like they are disagreeing over the basis of the business. For the outdoor advertising company billboards literally make up the basis of their business, but for local merchants, beauty is just something that helps their business but is not literally what their business is based on

Both Mary and Jack use the word "basis" to refer to something underlying their business. You are correct that Mary and Jack disagree on exactly what this thing underlying their business is (the literal product versus the community appeal), but this is just a difference in opinion and does not have to do with the actual term being misinterpreted.

Now, notice how you used the word "their" in your post to refer to the two different businesses. In the passage, the word "our" is used instead. This does not track well logically, as Mary Simms is referring to "our" business differently (she means her own individual outdoor advertising company) than Jack Jordan is (he means the entire Baysville business community as a whole).
