I understand why D is correct, however I thought that C would also be correct because the stimulus is talking about percentages not numbers. I’m confused as to why C cannot be correct?

You are correct that the stimulus deals with percentages, and that is exactly why C is not the flaw in the argument. We don't care about the relative size of these groups, because the rates/percentages are the only premises given in the argument. The author's conclusion is based on these percentages, so a change in the absolute population of either group would not affect the argument.
